Not safely. Komodo boats leave Labuan Bajo harbour between 09:30 and 10:30, and the first Denpasar flight does not reliably put you at the pier with margin. A morning arrival plus a two-day trip only works if you accept a private departure held for you, a fast-boat day trip instead of an overnight, or the risk of losing the boat entirely.
This is the most expensive question in Labuan Bajo, because the people asking it have usually already bought both the flight and the boat. The mismatch is not about distance — Komodo Airport is ten to fifteen minutes from the harbour. It is about the gap between a scheduled departure that cannot wait and an airline schedule that frequently slips.
Can I do Komodo in 2 days if I fly in the morning?
Lay the two clocks side by side and the problem is obvious.

A one-hour buffer sounds survivable until you notice how much of it is outside your control. Morning departures out of Denpasar are the first rotation of the aircraft’s day, which helps; but weather at the Labuan Bajo end, a single-runway airport and holding for a preceding arrival can each absorb the entire buffer on their own. The three versions of “two days in Komodo” that do work
1. Arrive the day before, take 2D1N
This is the honest answer to the question. Land in Labuan Bajo in the afternoon or evening, sleep in town, board the next morning with no clock running. A 2D1N typically departs around 10:00 and returns in the early evening of day two, which still fits a late flight out. You give up one hotel night’s worth of time and gain the ability to relax about every single connection.
2. Charter, and hold the departure
On a private charter the boat is yours, so the departure time is a decision rather than a timetable. If your flight lands at 08:30, the captain leaves at 09:45. If it lands at 10:40, the captain leaves at 11:15 and the first stop shortens. This is one of the genuinely practical arguments for a whole-boat charter over a per-seat open trip, and it costs nothing extra — on the published Lamborajo rate card, 2D1N runs from USD 3,400 for the whole vessel, and a delayed start is a scheduling change, not a surcharge.
The limit is real, though: a departure held past about 11:30 starts eating the Kelor and Manjarite stops, and pushing further means arriving at the Kalong anchorage after dark. The captain will tell you where that line is on the day.
3. Fly in, do a day trip, fly out next morning
A fast-boat day trip runs roughly 06:30 to 17:00 and can cover Kelor, Rinca and a snorkel stop, or on longer variants push toward Padar. If you land at 08:30 you have already missed the 06:30 departure, so this only works as day two of your stay. It is the cheapest way to see something, and it will not give you Padar at sunrise or the manta channel on a good tide.

The line that matters is the last one. Komodo itineraries are built around tide and wind, and the difference between a good manta drift and an empty channel is often ninety minutes of timing. A 3D2N has room to move a stop; a compressed two-day plan does not.
If you are determined to try it
Book the earliest flight of the day, not the second. Travel with cabin baggage only — that alone removes fifteen to thirty minutes of exposure. Tell your operator your flight number and landing time in advance so the pier team can track it. Settle park fees in advance where possible. And book a charter rather than a seat, so that a delay is a conversation with your captain rather than a boat disappearing over the horizon without you.
Above all, do not book the return flight tight at the other end as well. Boats come back to the pier between 11:00 and 13:00 on the last day, and a 14:00 flight turns the final morning into an anxious clock-watch.
